According to this article in the Washington Post (http://www.washingtonpost.com/wp-dyn/content/discussion/2008/07/18/DI2008071801208.html) where he got to answer some of the criticisms the flawed male view was either deliberate or something he noticed once he'd done it. It is pretty obvious once you pay attention and take a step back from Dr Horrible's point of view.
I also like that he made the Sweeney Todd connection/homage explicit. Penny certainly had more agency (and songs) than any of the 'pretty women' in that.
